Yes, the subs can go around your contractor and lien your project. Nothing you can do about this.

As for Lien Waiver- you can have a lien waiver printed on the endorsement part of your checks. By signing the check , they are signing the lien waiver. This is easier than keeping up with a separate form when you have a lot of jobs going.

I personally get on the roof to inspect it before paying. if you can get up there when tarpaper is on before shingles even better, and the crew knows you are paying attention. What I look for is type and installation quality of flashing. Specifically where roof meets walls.

Other items are nail pops,sealing up holes where walkboards were used and shingles in the valleys. 

Having to fix leaks is the best way to learn how water gets in. But is expensive in cost and a hit to your reputation.

Flood Plains have changed in the last 25 years. What could have been built there in the past may not be allowed today.

In Ga. the EPD has jurisdiction over State waters- I'd look into the equivalent agency in Oregon as a starting point. A civil engineer who is local can be heIpful in knowing state rules. If the Feds are involved it will be slow as mentioned above.

Unlicensed does not necessarily mean uninsured. You should require insurance. Both Workers Comp and General Liability- sent to you only directly from Agent: These a frequently altered by shady contractors. Disagree with he above that the unlicensed person is less trustworthy but will say you have less recourse if a problem arises.  I do believe the amount of time required to mange the unlicensed crew (and mange material) will put you in the ball park of the first two if you value your time properly.
