I'd charge slightly higher rent or extra security deposit. Nothing special. Just to make sure the pets won't cause any damages to the apartment. 

Totally agree with Anthony! Consider using a property management system that will help you to stay on top of your finances. Moreover, you'll be able to advertise your rentals, keep track of the accounting, use online payment methods to accept rent payments, etc.

TenantCloud might work for you. They offer multiple cool features, and what's more important, most of them are for free. I just love how maintenance requests are organized there. 

I use TC Payments as I don't want to deal with all those additional fees.

I use TenantCloud for my residential properties. Yes, they offer three online payments options: TC Payments powered by Dwolla (the US only), PayPal and Credit Card Payments. 

TC Payments is available within the $9/mo Standard plan. And there are no transaction fees.:)

PayPal and Credit Card options do have convenience fees.
