HI, most inspectors will climb on the roof, not required but most do, he should off unless it was dangereous for him. If you had the information of the roofer and he told you that it only guarantee it for 1 year then you had proof of it being newer covering. Also if you had a leak or stain in the ceiling why you did not fix it right away? It sounds like you was aware of it. For sure the roofing guy was a cheap one doing a very cheap flip job because the double stacking is the cheapest you can get. Hope you can take care of this issues fast because if you have water coming in, in a few days you will have mold making your home his own.
