Although because there was so much competition I offered higher than listing price, knowing that with the appraisal contingency and the fact that the house should appraise lower than offer price, I could negotiate down a bit.

Sounds like getting an appraisal in less than 30-45 days in JAX is tough.

Could be it won't appraise.  

We have targeted 2-4 units that need minimum repair (as long as the property can be approved by VA appraiser).

They'll just move on to the next buyer.If your inspection period or due diligence deadline has passed, then your earnest money "goes hard" and becomes non-refundable, except for any other remaining contract contingencies (such as a financing or appraisal contingency). 

I’m doing a cash-out refi on a 2-unit home and am dealing with a tenant who has only paid half of November’s rent, we are in the process of dealing with this tenant but if we go further with scheduling the appraisal, will this have any effect on that process?

Property appraised at about 417, got it for 405 with seller paying 10 in CC.
