Plus whole house is on oil heat which I don’t believe can be split with two separate meters so our plan is to block the duct to the efficiency side and put in its own heating element, Propane wall unit or Electric wall unit.

I would use a fast dry oil primer like PPG's 17-964 (http://www.ppgpaints.com/products/seal-grip-interior-premium-quick-dry-primer-sealer) to seal up the paneling.

I usually use oil based paint because it tends to leave a more even coat even with poor quality paint brushes and it will usually cover in one coat.
