Keep in mind with two separate structures, there is more "hair" and R&M than a standard triple decker - ie two roofs, foundations, waste lines, etc.

As far as inspection, I would say to try and be there when the inspection happens so you can get to know the inspectors, which will help with minimizing the little things they will fail you for.
