However, unhelpfully, someone came to look at the apartment yesterday and remarked that they could "Smell cats" in the apartment- and this was after the previous tenant with one cat had vacated, and I had both used baking soda and rug shampooed the carpets.I can't smell anything, but I can imagine how bad it will be after a tenant with two cats!  

A good example is if they know it has environmental issues or potential environmental issues, like an old dry cleaner.

Is this a cut and dry 20% down deal the rest through a commercial lender like Wells Fargo or are there better ways to do this?

(Not every deal would work for even known borrowers like that but this deal's parameters allowed for it including a small rehab budget, so small hold back even at 75% ARV but the point is when you have a relationship not every thing is cut and dry.
