Ben, check out BP podcast 392 with Todd Baldwin, he's doing this in Seattle and talked about some of the problems he ran into and how he's able to prevent them now, such as hiring a cleaner once a month, providing essentials, etc.

The downside is that you can't change the complex software to suit your needs and the software will prevent you from changing it to another.

I am sure you could fill this with caulk, but this might also prevent the desired movement of the siding that is supposed to allow for thermal expansion and contraction.
