Does anyone know if you can also use a 3rd party for the building (Plumbing and mechanical) inspection? 

On 2 story home plans for sale online, many of them do not show placement of mechanicals or a chase for them.

You'll then also want to have an idea on cost for bigger things like roof, windows, foundation issues, electrical, mechanical, plumbing (well/septic?)

One thing I would keep in mind is that some municipalities will allow the use of mechanical vents for things like sinks so that you don't need to tie them into a vent stack.

I do very aggressive rehabs for my flips and costs can vary dramatically based on scope so the more you can get fixed on items you can control- flooring tile cabinets paint etc and then bulk other costs mechanicals structural elements etc the more in range you will become with your overall budget.
