As you do this more often, you'll be able to keep a spreadsheet of per square foot prices for materials and labor to get things done and you'll be able to estimate this yourself.

I would set up a family trust, if you have a ton of equity maybe you refi the properties into an LLC but if you are locked in with lower rates then I wouldn't touch the ownership piece yet. 

This is something a qualified contractor can easily resolve.

If you're going to make it in this business you're going to have to wrap your head around the fact that things like that are going to happen and you've got nobody to blame other than the criminals themselves.
