The kitchen countertops however, I am unsure what is the best action to take?

I have one right now who had a pot catch fire, and the tenant's son move the pot to the countertop which created a bad burn mark.

The house is 1659sqft and will have all new cabinets, counter tops, floors, bathrooms, paint, roof, siding...

Look around at other rentals in the area, see what level of finishes would get you the best bang for the buck (such as is there a big difference in rents if you do solid countertops/stainless appliances/tile floors/etc or is there a minimal difference between that and a good looking laminate/white or black appliances/vinyl floors/etc).

(If you like the post make sure to hit the VOTE button so I know I am not just doing this to keep myself busy:) )Anyway, rehab costs of the interior of a unit range between about $3000 for Carpet & paint, cabinet refinishing and new Formica counter tops.You can easily take it to over 10K if you want to put in tile, replace all cabinets, add stainless appliances, square decora switches and plugs, put in granite counter tops and rebuild the kitchen fluorescent tube box into recessed lighting and put in a new bathroom. 

Tile countertops or faux granite simply won't cut it with this crowd.They're Unrealistic: Furthermore, they won't get the hell out of Midtown!
