Foundation work, new roof, added a bedroom, removed old boiler heat, all new HVAC, new kitchen and appliances, removed wallpaper and old cat urine soaked carpet and subfloor, paint on every surface, added a soaking tub to the master bath.

I believe that if you can find someone to work with who has done it many times before and can learn from that said person, then you should try and soak up as much as you can.

Odorfix Plus - http://www.odorfix.com/default.html Probably the best advice though would be to remove all the urine soaked material that you can and then maybe use this solution (use a black light to find the urine stains) followed up with a shellac based sealant.
