We always remove the caulk when we see a shower weep hole covered.That's just for the shower pan and yes you should not caulk them as they let water trapped on the shower pan lip get out.

I advise everyone to do a scope and sometimes there are issues.. invasive roots, a lip in the line, or old lines that need to be replaced with PVC.

My previous life I dealt with storm water run-off for development and I had exposure to a half a dozen western states a couple dozen large cities and most only give lip service to water quality and properly managing run-off peaks from development when compared to the Denver Metro area.
