if they are slow on flushing then it may be a blockage in the main line, maybe the kid flushed another toy,  I see that type of thing pretty often in fact so it would not surprise me at all.

Speaking directly to your toilet example, I had a drain company out to unclog a toilet only to find it was due to a daughter flushing items she shouldn't be flushing.  

otherwise flushing that stale water out before use is a vald option.

I don't see an upside, it sounds like gambling to me, and I hate flushing $$$ into slot machines.

Take off values under sinks and toilets, connect a hose adapter and flush out that line.Watch for leaks, especially ones in walls.
