I'm looking for some software suggestions.Ive always done everything old school and I'm trying to set this up as organized and professionally as possible and save myself some headache.Maybe some sort of project management software for organization?

I would recommend swift filings, in my opinion it's worth the $50 or $100 to automate the process + online portal that saves all your docs.Additionally, they keep you up to date on your annual report, this report is the most common report always missed and the reinstatement is just a headache. 

My tax software shows the full accumulated amount as NOL.

It's not clear from your post...but most CPA firms are going to prepare and file the forms for you...they're not going to let you DIY forms online and then submit them for you.If you want to DIY you're best suited to using DIY software, for which a simple google search should pull up the biggest and most well known.
