You can try fighting it and there are plenty of articles about that, but in most cases they wont adjust the number unless there is a blatant mistake like square footage being wrong or something like that.

Water in the basement could mean you will have to install an interior perimeter French drain with sump pump; I have priced those in the past at $65 to $85 per linear foot of perimeter wall.

But what if your target deal is say 33,000 square feet and has a cap rate of 8.7% and you return 4 comps of:8% cap rate, 30,000 square feet, price is $1.75M8% cap rate, 40,000 square feet, price is $2.25M9% cap rate, 30,000 square feet, price is $2.0M9% cap rate, 40,000 square feet, price is $2.5MUsing what I learned, I come up with a fair value price of $2.075M.
