I didn't get a lot of water and it was all manageable by the tenants, but given this happened I want to try to understand the reason and where to look (e.g., do I need to install a new/ better sump pump). 

If you ask your banker, your older parents or grandparents, realtor, financial manager etc. they will all say "of course buy your primary".

You'd need to look at how much this loan would cost you, how long it would take to recoup those costs...if you lock yourself in with a 5 year PPP and rates drop in 2 years, you're going to end up having to pay a hefty fee if rates drop and you decide to refinance.
