I would go back to that company as you are doing and reconcile this, bring plans, drawings, the license number and permit number with you to make sure you show you are doing it all within the city regs too so they can get you back online. 

A HELOAN will have a significantly higher rate than a cash out refi, but you'll need to look at your blended rate to see which option makes the most sense.

Yep - this should be everyones "bread and butter" find a true partnership and keep it running and make it a win win for both parties.
