A roof costs the same per square foot whether it is a 30,000 home or a 300,000 home.  

In this situation would it be reasonable to use a 2 family as a comp and use a cost per square foot to account for the additional square footage in the 3 family?

A 10,000 sq foot house?

@Addison Ricci - Please be more specific about 1. where the houses are located because "in the Knoxville area" includes many different code enforcement and zoning regulations and 2. what is your anticipated budget because in Knoxville a "full gut rehab" on an 800 square foot 2 bedroom 1 bath can easily be $40,000 if a new HVAC and siding are included.
