I travel there more than I should and never thought about the short-term rental market until now.My biggest concern is always the permitting/compliance when entering a new state/city but they have an entire page dedicated to it so that makes life easy.That being said is there anything that a "non-local" should know about besides the regulations?

Depending on how extensive the renovations are, in many cases the architect that draws the renovations plans and helps obtain the building permit is then allowed to supervise the works by signing a "declaration  as the responsible supervisor" and the city inspector comes at the end for a final sign off, allowing therefore for a faster construction timeline.

JimPersonally, I would just talk to the tenant and let them know that you are willing to allow them to make this improvement, and that you will assist them in the permitting process as your contribution, while making it clear that when they ultimately leave, your expectation is that the storm shelter will stay.
