Complex went from looking okay to run down, great looking condo inside but outside was poor visual appeal some tenants wouldn't even go in the condo after a drive by. 

My main concerns are can I keep both sides occupied at the same time or is an attached short term rental/apartment going to be a deterrent for some families or college kids? 

You can do a 10% down on a second home property (pied de terres or vacation homes), that can be an income property also. 

If you don't, the added cost of doing business may be a deterrent.  

In NJ inspectors do not go on the roofs so I am wondering if they did or if this was visual with binoculars.

Research the benefits of the home warranty and visually inspect your units if you’re concerned.
