Money in the hand is far better than a promise to pay or someone being responsible month-to-month while waiting for the place to be re-rented. 

Some areas would even require walls to be ripped out/ the whole project to be re-done to inspect if the permit was required after the fact!

Also would the state property tax won't be re-assessed under prop 13 California? 

VA loans are for owner occupants, so to get another one you would likely need to move or be re-stationed to get the exemption to get a 2nd va loan.
