I asked the roofing company at that time if there was anything more I need to do, since the area inside the roof must have got wet due to the rains, and they told me not to worry and to paint the discoloration on the drywall that happened due to the water, after the drywall dries up.

Offer your landlord $200 and if he doesn't like that then let him take you to court, or if he withholds your security deposit then take your landlord to small claims court.There is a normal amount of wear, dents, chips and discoloration that is an expectation with countertops.

To answer your question specifically, look for loose or curling shingles, discoloration, particles stripping from the shingles and falling in the gutters (they look like tiny pebbles), streaking, or roof leaks inside (a very late sign).

Like @Theresa Harris mentions - I've seen clear or white seals get discolored from whatever, that isn't mold.
