Get Permits, Demo, Framing, Rough (plumbing,HVAC, Electrical) , Roof (if needed) Inspection, Insulation, Siding Get Layout and Order Kitchen Cabinets, Sheetrock, Spackle, Primer, Floor installation, Order finish Material, Molding, Doors, Granite Pricings, First coat of paint, Install cabinets, Order Granite (2-3 days).

The buyers saw it 5 times from demo to finish and signed a contract.

I wouldn't be overly concerned personally about the roof or the demo not being permitted unless they were flagged.

The city is just now starting to demo affected houses and not everyone has drained.

Its a lot more work when they have to demo existing tile and relevel/float to install the new flooring. 

If demo is required that would increase the price but again, depends how much.

well 6 in the last year that I had to demo I really just wanted the dirt.. 

I would say the biggest areas we did not properly account for were the extent of the demo/cost of removal - all the plaster and lathe was taken out.
