They didn't give you clear positive signals about this potential tenant so I'd take the results back to the applicant, show them the answers, and let them know you can't in good faith move forward with their application process due to an incomplete reference.

Although an LOI is non-binding generally it is signed in good faith with the expectation that both sides will work towards getting a mutually acceptable PSA that follows the general guidelines laid out by the LOI.
