I then have my bookkeeper enter that data into Quickbooks so we can get accurate reports at the end of the year.  

I use Buildium and love it - but not as a bookkeeping system, so I use quick books.

I do bookkeeping for small business so I already work with quite a few CPAs and lawyers, and not a single one of them am I interested in doing business with.  

Did you do much research about how to do your bookkeeping and what you would need to provide for the CPA, or were they able to help you with that as part of the filing and preparing?

I'd recommend choosing one based on your top priorities - for example, some of them are better than others in terms of accounting and bookkeeping, whereas others might be stronger for rental listings or tenant screening.

It is the easiest to bookkeep by having everything in one place.

What is the best book keeping software???

I don't like the idea of a REIT because I am leaving the bookkeeping up to someone else who is most likely cooking the books. 

I have outgrown Excel for bookkeeping and although would love a cloud based program, after comparing applications have decided on QB desktop.Which version should I purchase?

For example, you would not make your book-keeper a partner.
