In the lease term, I specifically stated: landlord is not responsible for inappropriate use of toilets, and "tenant shall be charged for repair of drain blockages or stoppages, unless caused by defective plumbing parts or tree roots invading sewer lines."

They left the stump and sprawling roots, and sent me a Violation Notice informing me that I needed to remove the stump and roots, and either replace it with a new tree or with sod.

I'd just ensure you find the root cause of the mold, just cleaning it or removing it isn't enough if there is a bigger water intrusion issue.
