Windows can be replaced one at a time, but if it is a brick bldg, you have to do it correctly or the windows can actually trap moisture in.Also, when replacing windows, you may have to meet new egress codes.

Mildew is just from air not circulating or mild moisture problems etc. and can be cleaned up rather easily.

The foundation problems happen in the DFW area when the soil is not kept at a constant moisture content. 

I would waive it this time, but make it clear how it needs to happen in the future, and maybe gently remind them that their future landlords will be asking you the all important question of "would you rent to them again?"
