While showing the place I noticed some coloring on the walls and what I thought were marker stains on the carpet. 

They don't take pictures of the stains on the ceiling from the leaking roof.

The smell may be coming from an old carpet pad or subfloor stained with something that may be next to impossible to get out.  

Keep in mind, granite needs to be cleaned and sealed at least 2 times/ year especially in a rental to avoid water stains and discoloration.
