If the appraisal is genuinely flawed, according to an analysis that emphasizes CCCR (Close, Comparable features, Closed, & Recent [yes I made this acronym up]), then by all means dispute it based on that factual data.

yeah 10-20k discount doesn't sound like much for a flood damaged property.I saw a realtor in Houston here on BP mention that Houston Association of Realtors (HAR) added a feature to search for Harvey damaged homes , not sure if there is something similar in FL.

That being said, if the building featured a mix of 2bed, and 1 bed units, I would be tempted to pull the trigger if you could get the rents up fairly soon, especially because of the price of units in MA.
