At this point since it's after the fact while not totally correct; you may explore adding the missed asset/basis amount as a selling cost to just reduce your gain. 

Does a cost seg or bonus depreciation actually help you in any way? 

Also keep in mind as time goes on typically your yield will increase because of the rent growth. 

Potential solutions include federally backed loans with lower rates or tax incentives to help offset the cost of a new mortgage, encouraging these homeowners to sell to new owner-occupants.

Whether the seller was open to a buyer commission or not, I wouldn't put an additional cost into any personal purchase.
