I would specify a good quality shingle also,,,like an Owens Corning 35 year textured shingle,,,hides a multitude of sins if things arent quite square and level.Just cause the shingles are 'cheap' isnt the quality to look for.You probably have a leak because of improper flashing and counterflashing.

@Adam CraigWe have a mixture of flat and pitched roofs, making it even more difficult to find a roofer capable of handling it all.I would carve out two of your more complicated or larger roofs and have several roofers give you quotes then narrow it down to the one, or two, who offer the best value.
