Although slim, I still see a few deals on the MLS for Brooklyn, specifically three and four unit properties in the East New York area.

Yes, the Bronx does have a wider range of multi family properties that would provide a better cash flow.

I've used NACA to purchase my first triplex in NY. The disadvantages may depend on the current position you're in. It can be a long process and if you're pressed for time, this may not be your best option. They also prefer that you remain in the NACA purchased home for the life of the loan. Otherwise it's a pretty good product overall. Hope this helps.

I do not recommend this option if you are attempting to "get around" a wholesaler. Most intelligent wholesalers have an assignment contract which requires a deposit from the buyer. So you would be sacrificing funds if you were to not close. Also, this practice of "getting around" the wholesaler does not sound ethical or moral. So you become no better than the wholesaler you are bashing in that sense.
