permits - which jurisdiction

i'm looking at properties in new areas all the time. some of the area websites mention need for permits at the village level, town level, city level, and possibly county level.

obviously i plan to call and ask about my specific needs, however, have any of you had to pull permits from multiple jurisdictions for the same project? or do you typically need to work with only the most local?
