Permit Question - Los Angeles

I am about to start the rehab process of my duplex. there is a bonus room in one of the units that Isn't permitted. Garage that was converted into a room with an added door.

When I pull permits and get started on work, will they flag the garage if I'm not planning to do anything with it?

I know this post is older, but something extremely important wasn't mentioned. If you are in the City of Los Angeles and this is subject to Los Angeles Rent Control, the City does inspections every four years or so. If Building and Safety doesn't catch it, they will. I've seen it called out before.
