Quick Books and Section 8

I am starting to use invoices for tenants so that I can create statements clearly showing what was paid and what is owed.  in Part this is because rent court in Baltimore is require the landlord to have a ledger.

How is the best way to do this with section 8 tenant? My thought is create an invoice only for the tenants portion. If there are late or other miscellaneous fees, I don't want a section 8 payment to be applied towards late fees etc. Would there be any reason to create invoices for section 8 also?

Keep in mind at this point, my intention is not to mail the tenants the invoices but I may in the future.
