Undocumented ADU in Escondido

My wife and I purchased our first house last summer. It's a 5 bedroom 3 bathroom house and 2 kitchens. We were told before we bought the house that the house had an addition added onto it and that the additions were permitted. I did confirm through the city building department that the additional rooms were permitted and are properly documented. However we noticed that the Additional kitchen was not part of the permits that were documented. We were informed by the City employees that the additional kitchen makes the unit an ADU and must be permitted as such. The city told us the process we need to go through in order to get the additional rooms and kitchen permitted as an ADU. They also told us we could remove the kitchen and not get the ADU permit. Going forward we plan on renting out our house in two years. I contacted our real estate agent and he advised us that we should just leave it alone. I would like to get everything permitted as an ADU since we plan on renting out our house once we move in order to make extra income. Has anyone ever dealt with this situation? If so how much did it cost you to get permits pulled and any potential issues fixed. Or should we just get rid of the kitchen?
