FHA & IRS Payment Plan Question

I'm In the process of getting an FHA loan. Last year I had to amend my taxes and they've finally been completed this week.

I will have to set up a payment plan for a bit and I’ve been reading that I’ll have to show at least 3 months payment history to get approved.  

Will It be best to wait the 3 months and then go through the loan process or is there usually some leniency In cases where it wouldn’t even be possible to show 3 months history.
