First Flip - Pulling permits as owner of property!

Hi All! I have an investor that just purchased their first flip using a contractor that is adamant about not pulling permits for the job. I am encouraging this investor to get permits pulled as he is the owner of the property but the county would require him to sign an affidavit that he is rehabbing the property to personally live in vs flip. My question here is: What are the consequences on him pulling the permits, signing the affidavit and then deciding to sell when the project is finished? And what consequences would he be looking at not pulling permits and issues he could run into on the resale side when going to market? Any input would be appreciated, I prefer doing things right and want to offer the best guidance.
