Alex i think you are missing part of the picture. 

Pictured above is lovely old home located dead smack in the middle of the BIG city of Houston... looking at the lot and the ENORMOUS trees you would never think so!

Most people would say the houses were painted and wouldn't know it was solid stain.Can you post a picture of the flaking you are working with so we can see if it's paint or deck stain.  

That would allow you to keep your current ceiling height, but still be able to support the live load and not have a bouncy floor (or cracked finishes).Of course, I don't know your entire framing system, and you should still check out the rest of the framing with an engineer who can see the whole picture.

Window shown in the third picture is the window on the right side of the house above the garage.Any suggestions on what I should be looking for to remedy and how much it might cost me?

I guess I can't picture the differentiation between what was downloaded already verses playing a new one pulling from data.. 

There are considerations such as improvements you've made and depreciation recapture that can give you a complete picture.
