Including the upgrades will mean that I now will be paying for them long term through my loan correct or am I missing something?

If it was missing prior you have no proof of when it came off so you should fix it.  

Unless I'm missing something and your property has an exemption or is special in some way, Cat City is no longer licensing vacation rentals, and is sunsetting existing licenses....

So far a few possibilities come to mind, but I'm curious if y'all think I'm missing anything.

You have contractual rights under the P&S.A last minute discovery of a lien could either be that the attorney / title company missed it, or it could be that it was a new lien that was attached within the last hours before closing. 

If so, the title company “missed” the taxes, and they have “insured” you against prior claims, so you can file a claim with the title co.
