Ive seen many properties with this issue and never had a problem or could be easily repaired

However, I want to avoid issues acquiring more properties under LLC in the future.An idea to avoid this, is to setup an LLC property management company that manages these properties held in Trust.

I see your situation as different from situations where a rent payment made by a personal check that got lost in the mail, because in that situation, the tenant can simply cancel the prior check and issue a new one to you.

Also,I'd recomend starting with a single family or small multi-family before jumping into an apartment complex. 

I was going to try to rent out ADU as MTR to travel nurses since the house is close to hospitals and accessible to MUNi bus line - not sure the MTR part could get around the rent control issue since the main house is LTR. 

I had the exact same issue, literally about a year ago, but on my personal residence.

@Tim Porsche - disclaimer - I know nothing about Pennsylvania real estate law.That said, I don't see any recourse for you here on this issue, as they would likely argue that you had a chance to do your due diligence before writing the offer and/or could have written a due diligence period into the contract and chose not to.
