So, my floors have been a concern due to moisture and cracking.  

You can stay reasonable and professional, but if you feel the requests are excessive - slow your response time.

There is evidence of previous leaks around the chimney which has been patched up with excessive sealant (no flashings).

Carpet is the cheapest and will look fine, but if there is any chance of moisture down there I'd avoid it.
