If you see only two layers then hire a carpenter to fix the rafters, by adding support and chips and you do not need to do anything to the roofs.If you need to just add support then it should not cost a lot.  

Your tile looks pretty good for tile and is way better than having a lot of grout joints but I don't think granite would have cost a whole lot more after you factor in labor.
