This property offers spacious townhouse like setting floor plans offering one, two and three-bedrooms.

I will also be doing all the cosmetic things you can think of: paint, flooring, bathroom reno, kitchen reno, so I am open to carpenter or design suggestions.  

I know hosts have included additional cleaning fees for violations as a deterrent.If none of these solutions work, you could look into completely independent HVAC systems for the two units, though that would be a bigger upfront investment.

How do you conduct move-out inspection and cleaning once a tenant moves out?

I think you are looking at the wrong places, insulating the floor wouldn't change much.
