I got this deal where I can possibly buy a delapidated church that has a huge detached rectory building behind it that I could convert into one bedroom apartments and use the demo church for parking...bad karma to level a church?

You have not given many specifics, but if the work is truly unforeseen (like termite damage behind drywall that was exposed in demo), then its your responsibility and should you be OK with paying the costs and the delay.
