At the very least, I would request a refund of the original application fee as the City made a mistake causing you to have to submit again.  

There are specific rules on when rent increases can be submitted for review, but there are no guarantees when they will respond.

I have been researching this and even submitted my first offer, but my lender says he has never seen 3.5% work because 75% of your rental income needs to cover all of your monthly expenses.
