We did this because it was great for bookkeeping and it didn't cost us any fees.

I pay a bookkeeper a pretty penny to keep my account in order in Quickbooks and am thinking of taking this piece over myself so better be aware of this portion of my business.

I have an onsite person who collects rents but we handle the bookkeeping back at the main office. 

In this case, it looks like the old PM probably did receive Section 8 funds but their bookkeeping was bad and they "lost" track.

Daily, weekly, or when the notebook starts filling up, take each receipt and either file them or add them to your bookkeeping spreadsheet.
