That will cost you some money.  2)The beams in the crawl space that have been notched for the gas pipe (might be plumbing) will need to be replaced, and the beams that are rotten I bet are termite damaged and will need to be replaced.3) You will want to fix the water damage in the ceiling if the roof has not been fixed. 

All the water getting down in the basement caused lots of humidity, so you'd have 'notches' form in the tops of the joists where the loads were heavy and would 'push' down on the joists.Picture in this case for moment forces a super long 2x4 (say 20') where you apply a large force to the end of the board, when its supported/stuck on a fulcrum. 

They do a top notch job on everything.

You not only need top notch cleaning, but you need top notch routine maintenance and a system to identify problems.
