Just be prepared.

I'm a flight test engineer by day, currently stationed at Eglin Air Force Base, FL (just across the bay from Destin). 

My question is, is there anything more I need to do to (i.e. issue a formal written notice of lease violation) in order to prepare for the possibility of keeping a portion of their security deposit to pay for eliminating the odor? 

Whatever you do, make sure you are prepared to follow the rules as enforcement can come at any time.

I just wanted to know some issues you guys faced when you first started and any advice I should know or be prepared for.

I assume the lock works just fine to get in but I am 7 hours away and can't test it.
